When I add my subdomains, I do it through the control panel like normal. However, I cannot access them through mysubdomain.domain.com. I can only access then through domain.com/subdomains/mysubdomain.

I think this is a new behaviour of something.
however, fixing order of apache2.conf lines (at end) as follows, may fix the problem too:
<code>Include /var/www/new/ehcp/apachehcp.conf
Include /var/www/new/ehcp/apachehcp_auth.conf
Include /var/www/new/ehcp/apachehcp_passivedomains.conf
Include /var/www/new/ehcp/apachehcp_subdomains.conf
note that subdomains config is at end, and override other configs, as wanted.

Your suggestion did not work :/. I tried exactly how you put it and it went back to redirecting to the homepage. I like how it goes to the home page if it's not a registered sub domain, but it redirects even the registered sub domains.
